I know at the airline(s) I've worked, standard procedure is to always use
the T/R's on every engine on which they're functional upon every landing.

Even on the 747 they use all four engine T/R's at every landing. I suspect
you may just have witnessed an aircraft with an MEL'd (and temporarily
deactivated) T/R in the No. 2 position.
